A SNP resource for human chromosome 22: extracting dense clusters of SNPs from the genomic sequence.

چکیده
The recent publication of the complete sequence of human chromosome 22 provides a platform from which to investigate genomic sequence variation. We report the identification and characterization of 12,267 potential variants (SNPs and other small insertions/deletions) of human chromosome 22, discovered in the overlaps of 460 clones used for the chromosome sequencing. We found, on average, 1 potential variant every 1.07 kb and approximately 18% of the potential variants involve insertions/deletions. The SNPs have been positioned both relative to each other, and to genes, predicted genes, repeat sequences, other genetic markers, and the 2730 SNPs previously identified on the chromosome. A subset of the SNPs were verified experimentally using either PCR-RFLP or genomic Invader assays. These experiments confirmed 92% of the potential variants in a panel of 92 individuals. [Details of the SNPs and RFLP assays can be found at http://www.sanger.ac.uk and in dbSNP.]

Comparison of two QTL mapping approaches based on Bayesian inference using high-dense SNPs markers
To compare different QTL mapping methods, a population with genotypic and phenotypic data was simulated. In Bayesian approach, all information of markers can be used along with combination of distributions of SNP markers. It is assumed that most of the markers (95%) have minor effects and a few numbers of markers (5%) exert major effects. The simulated population included a basic population of ...
متن کاملSingle Nucleotide Polymorphisms and Association Studies: A Few Critical Points
Uncovering DNA sequence variations that correlate with phenotypic changes, e.g., diseases, is the aim of sequence variation studies. Common types sequence variations are Single nucleotide polymorphism (SNP, pronounced snip).SNPs are the third-generation molecular marker. SNP represents a DNA sequence variant of a single base pair with the minor allele occurring in more than 1% of a given popula...
متن کاملImputation of parent-offspring trios and their effect on accuracy of genomic prediction using Bayesian method
The objective of this study was to evaluate the imputation accuracy of parent-offspring trios under different scenarios. By using simulated datasets, the performance Bayesian LASSO in genomic prediction was also examined. The genome consisted of 5 chromosomes and each chromosome was set as 1 Morgan length. The number of SNPs per chromosome was 10000. One hundred QTLs were randomly distributed a...
متن کاملThe effects of demography and long-term selection on the accuracy of genomic prediction with sequence data.
The use of dense SNPs to predict the genetic value of an individual for a complex trait is often referred to as "genomic selection" in livestock and crops, but is also relevant to human genetics to predict, for example, complex genetic disease risk. The accuracy of prediction depends on the strength of linkage disequilibrium (LD) between SNPs and causal mutations. If sequence data were used ins...
متن کاملDHPLC Applications: Finding DNA Variation on the Y Chromosome
Denaturing High-Performance Liquid Chromatography (DHPLC) is a recently developed technique forthe detection of single nucleotide polymorphisms (SNPs) and mutations. It involves the comparisonbetween two or more DNAs as a mixture of denatured and reannealed PCR products. The methodologyis based on the principle of reversed phase liquid chromatography and uses a unique DNA sepa...
